Francis promised to baptize Lee Ho-Jin when he first arrived on his five-day visit to South Korea.
Lee had been preparing to convert and asked the Pope to perform the rite himself.
The brief ceremony was carried out in the chapel of the Vatican embassy in Seoul.
Lee decided to take Francis as his Christian name in honor of the Pope, according to a spokesperson.
The Sewol ferry capsized off the coast of South Korea in April, killing more than 300 people, most of them school children.
